Looking at the fan connector from the key side when it is connected to a motherboard header, the left-most wire is pin-1 and should be black. For instance, if a fan splitter cable is connected to the motherboard's CPU fan header, then recommend that the connector with pin-3 connected be plugged into the CPU fan since it's more important to get rpm info from it than from a case fan.ДЇan cables can have different color wires so use pin numbers to identify the correct tachometer signal wire. That being the case, connect the cable with pin-3 connected, to the more important fan. Verify that's the case for your splitter cable. If two fans both have pin-3 connected, there will be two source tachometer signals resulting in incorrect fan speed readings.ДЇan splitter adapter cables will normally have one fan connector without a connection to pin-3, so fan speed can come from only one fan. Pin-3 is the tachometer signal wire that gives fan rpm info to the motherboard. One thing to verify is that the fan splitter cable has pin-3 on one of the 'fan' connectors disconnected. Much nicer than the Gigabyte minimalist look. I have had some experience with fan control on the Asus Maximus VI Extreme motherboard which has no less that 8 x 4-pin fan headers and comes with some very user friendly, graphical fan controls. Part of my haste in posting that question was because I was in panic mode over the fear that there might be a fault on the board due to my assumption that the CPU_FAN and CPU_FAN_OPT headers were electrically identical so I expected the fans would behave exactly the same. I've no excuses and I thank you for being gracious enough not to rub my nose in it or reply with an RTFM! as many would have done. I hadn't explored the App Center or SIV (apart from EasyTune) but will do so now. I have to hang my head in shame for not doing my homework and reading the relevant sections in the manual. You can get the latest versions for your MB in the utilities section under downloads for it, after selecting your Operating System version. You'll see multiple ways to set it up (Auto, Fixed RPM speed, fan speed controlled by temperature or load, and it also includes a calibrate utility from what I gather from the user guide on the subject

You'll need to have the Gigabyte App Center software installed first, then install the Gigabyte SIV software to set up fan control as desired. If you read through the System Information Viewervsection in the user guide for your motherboard, it explains what the tabs or for (FAN-Auto, FAN-Advanced), where you can do things like set it up for temperature controlled fan speeds if desired. If anyone can suggest how I might troubleshoot this, I'd be very grateful.

The fact that it only happens when Windows loads suggests that it's a software issue rather than hardware but I'm guessing. I tried connecting a single fan for a few seconds to each header but the behaviour is identical. This is puzzling as I assumed that both CPU fan headers were simple parallel connections so would expect them to behave the same. On the off chance, I connected the splitter cable to CPU_FAN_OPT header and the fans seem to run 'normally'. Both fans are 4-pin PWM fans as one would expect but prior to fitting this cooler, I was using a cheap, after-market 3-pin (non-PWM) fan and heat sink which would, of course, run at 100%.

The fans run slow and quiet while in the BIOS (I've been searching around for possible relevant config settings but can't find any) but the instant the Windows desktop appears, they run up to full speed.

This is with Windows only and no other applications running.

As soon as Windows 7 loads, the fans crank all the way up to 100% and stay there.

I have just fitted a dual-fan water cooler to my rig with both fans connected to the CPU_FAN header via a 'Y' splitter. I have posted this question on the dedicated Gigabyte hardware forum but thought I'd try here too in case anyone has encountered a similar issue.
